Currently, only image sequences support an alpha channel, but ffmpeg is fully capable of rendering video with alpha. This is preferable to the current behaviour of filling any alpha in a rendered video with black.

This potentially yields some strange compression artifacts and renders getting frozen on the final frame, going to do more testing to see if it is the cause.

Adding -qscale 0 seems to do the trick in getting rid of the compression problems, but it will lead to bigger file sizes so I'll see about putting it behind a toggle.
