Remaining issues with bipolar transistors

Most of the issues with the bipolar transistors have been resolved, but there are a few remaining:
(1) The 0.68 x 0.68 PNP has comments all over the layout that need to be removed
(2) The 11V NPN (and probably the other NPNs as well?) has no substrate connection in the layout; mainly the pin is missing for the purpose of correct extraction.
(3) The 11V NPN does not extract correctly in magic---The non-manhattan emitter layout is causing the wrong emitter area to get extracted (mainly an issue in magic).
