I want to filter out from indexing my notes with publish: false(obsidian publish)

Similar to .gitignore, it would be nice to have a place to filter out by file name.

out of curiosity, is it a need for data privacy, or just some notes shouldn't be linked/does not bring any value to be linked?

Both. Mainly concerned about data privacy; I have some personal information I don't want to be accessed.

would you index these files if instead all the computation and storage was local?

I definitely would be more willing to. But likely not just out of privacy concerns. However, in general, I would prefer to see all the computation and storage be local, or at least have the option to choose between cloud and local 😉
